In JIRA v3.12 option "Back up Data to XML". Is it including below directories?
archive of JIRA_HOME + archive of JIRA_INSTALL directories.

No. As the documentation says, the XML is effectively a copy of your database, and you need to back up the home directory and installation separately.
Note that you need to think about the reasons for backups. A JIRA system can be rebuilt from just the XML and a copy of the attachments (although a database backup is recommended instead of the XML, especially on bigger systems). But a standby system would be better served by a backup that includes more of the home directory (everything except the index really).
Note that the home directory contains the link to the database, so whatever you are backing up for, you need to think about what you're doing with the backup. Don't want to connect a test system to your production database!
