using atlas-run / atlas-debug to point to a pre existing server

Is it possible to use atlas-run and bring up my instance of JIRA which has all the relevant data and test my plugin being developed instead of a dummy application without any data.

Yes, that's possible. See the command atlas-create-home-zip, which will save the data of your current JIRA instance in a ZIP file which you can reference in your pom.xml to populate any new instance.
