This question is in reference to Atlassian Documentation: Getting started with JIRA Service Desk
I am going to be an Agent and Admin for two different companies that have JIRA. Do I need a separate account for each or can i use the same login and then choose which "company" i want to access?

From your description, it sounds like there are two separate systems here, so you'll have to have two separate longs.
Nothing to stop you using the same credentials, but the systems are separate.
