I can only sort using the Custom JQL mode, but then "Hide Standard Panel" doesn't work. Am I missing something here? Basically I want to sort issue links based on issue types not on the type of link.

Unfortunately we don't have a solution for your problem yet. that said next version of Issue Matrix will include enhancements to allow the user to hide 3 different panels in custom mode - Sub-tasks, Linked-Issues and Issues in Epic. I cannot provide a accurate estimate as to when the new version will be available but the development is almost done and I expect that it will be in weeks time.
Another feature targeted to the release after next is the ability to sort by field in the Sub-task and Linked issues modes.
