I have a jira issue reported by User A.
After that the issue security of the issue is changed to a level which does NOT permit User A to view the issue.
Now my question is - when updates are made to the issue,will email notifications be triggered to User A, just because he is the reporter of issue and notification scheme directs emails to be sent to reporter for issue updates?

No. A user must be able to see an issue to get any emails related to it.
You can go around this with plugins, but it is a potential security breach if you do.
