I like to add a new menu item under the Agile menu near "Getting Started".  It should be a link to a customers confluence documentation site.Can I and if yes how can I extend the atlassian-plugin.xml to my plugin?

You can use the section as "greenhopper_menu/greenhopper_menu_dropdown" and adjust the weight as appropriate.
